If you open a second file directly from the desktop then copy and paste won't work between the two instances. Use File=>Open within the first Inkscape instance instead, then C&P will work. This issue is fixed in the development version, so when 0.47 is eventually released and hits the repos the problem should go away. The copy and paste issue is probably this one:
